I would get her to the vet ASAP. I recently had a young pup under 6 months with the same thing & within hours she was urinating pure blood, it was really frightening.
She was rushed to the vets & put on Anti b's straight away, it was a kidney/urine infection & cleared up as quickly as it started.

It seems she is fine whilst you are there BUT maybe a seperation thing so toileting when you are not, try crating her BUT only if you are away for a couple of hours, certainly not for hours on end, which i know you...
Whatever is best for you great, Ive seen both sides of the coin & just my personal opinion as i said originally catch 22, i really dont know id recommend either or.

Lets be honest, they have to locate the chip first & then assuming they are not skilled surgeons they are gonna try & cut it out willy nilly, either way you are gonna be left with...
I guess its catch 22.
If stolen i have heard of many dogs that have had their ears hacked off or if tatooed in the groin or elsewhere, chunks hacked out to try & remove the tattoo, also battery acid poured over the area to try & remove the tattoo. :o
